You can only click on one reply button at a time too so having them in different locations for the type of reply you are making seems to be easier. Does it really confuse you that much?
There are three reply tabs visible when replying to a thread. That isn't necessary.
I don't really use this site, but if I go to a brick and mortar, and merchandise is on the floor, nothing in the place that it should be. IOW a mess, I'me walking out of that store and going to another.

Realistically, there are 2 reply buttons, one that replies to the whole thread, one that replies to a particular poster. There's another reply button at the top of the thread that also replies to the thread but doesn't require that you scroll to the bottom to use it. Seems to make perfect sense to have 3.
