Some people hate it because it's too touristy, but I think Fisherman's Warf, especially around Ghirardelli Square, is wonderfully bustling and full of energy, and if you want ocean views and to be in the city it's going to be the most convenient location by far. On the minus side it isn't served by BART, but there is some public transportation and plenty of paid parking. it's also a sub $10 Uber ride from pretty much anyplace in the city. Will PM you the name of one particular place where I once had a wonderful adventure and would definitely suggest.
Those of us who live here have a disdain for the hotels right at Fisherman's Wharf. I suggest the nearby Embarcadero. It's close to the Financial district and it is served by BART.
Try The the Hotel Vitale. It is stylish yet accessible and located at the junction of the Embarcadero waterfront and the Financial District. It sounds like the type of luxury boutique hotel you might be looking for.
Another one nearby would be Hotel Griffon. It has the funkiness of a boutique hotel without being touristy. It's on the Embarcadero waterfront. This one gets quite a few business travelers.
There is paid parking but it is easily 4x what any other paid lot in the city would be because of it's tourist locale. Think around $35 for 1-2 hrs which would deter a lot of clients I would imagine. Also because it's a more family friendly part of town I think the hotels keep a little more of a watchful eye. Financial District has some great hotels and although they are not on the water you can still see it from many.
