Well I am a total newbie to this whole thing. Whats the deal with the cost for the encounter.

Is it normal to pay the agency fee and then have the girl say a BJ will cost 100 and its 300 to fuck me now. Or am I getting ripped off.

That's how agencies work.  You have the agency fee and then have to haggle over what it's going to coast to do other things.  See indies.  One flat fee to pay and no haggling over extras or asking for more money.

This was in Atlantic City. Seems to me independants are kinda scarce thier.

When I see an agency girl it's for a flat fee.  Period.
If I decide to tip (say for exceptional service) it's
entirely at my descretion.

I keep hearing from poeple that agencies work differently
from independents.  That's just not true.  You must be
dealing with scam agencies or scam providers who work for
the agency.  Look elsewhere.

BTW, I'm in NYC.  Now I'm sure there are scam agencies here
but I take my business elsewhere.

Maybe were you are at that's how agencies work, but in lots of places they don't.  In Vegas where I do my hobbying they all work that way, and it would appear that they do as well in the place where the person who started this thread lives.  I have never used an agency and never will, indies are far more up front and you don't have to do the agency fee thing with them.

I have found that there are well-reviewed providers that are Agency.
I guess problem with agencies vary with your location. All you need to do is ASK. I've e-mailed agencies to ask point blank: "Is your fee all-inclusive or will I be expected to tip the lady for full service?" If they won't respond, move on.

You're right about the independents - they are pretty scarce.  One AC agency that doesn't do what you described is Ambiance - their ladies often get very good reviews here on TER.
