In addition to the ones in Devin's reply, you may want to check out Lexington Bar & Books - it's related to the Hudson branch, but might be closer to where you are in the city (assuming you will be based in midtown).

Actually, the two most accessable cigar bars are Carnegie (the bar not the deli) and Club Macanudo.  The Bar and Books on 1st Avenue requires you to smoke in a seperate back room, and the Grand Havana Room is a membership club.

A woman after my own heart, the trick for me would be to combine cigars and scotch with a session with a lovely lady, now that is heaven!!!
