In Abq I'd recommend the Nativo Inn, a fairly upscale hotel on the north side of town.  It has a native american theme, excellent parking, easy access right off the interestate (I25) easy to get to from anywhere.  Beware the hassle of parking at the ABQ dowtown hotels!  For cheaper places there are a bunch on Menaul Blvd, midtown area.

For food, try one of the various Flying Star locations.  Excellent home cooked food, super cheerful staff, awesome desserts!

In Santa Fe you have many choices of nice motels along Cerrillos Rd, south part of town.  Or go to one of the very upscale places on the north side around the Plaza, but parking is so much easier southside.  As for restaurants, there are just too many good ones!  But for authentic New Mexico cuisine try Castros on Cerrillos road.  Where the locals eat!
