They're mostly all over. Particularly in the popular spots (downtown, O'hare, Oakbrook, Schaumburg).
But, you might want to check out Joe Donut while you're here. Gourmet donuts, mostly in the north and northwest suburbs.
If you google Stan’s you’ll find all the locations, several in Chicago!!
Old Fashioned is a religious experience.

Firecake is great, met the owner who is a really awesome guy.
Donut Vault on the side of Gilt Bar - be prepared to wait in line
TWO FARTHER OPTIONS
Old Fashioned Donuts is not in a great part of town on the south side, but the donuts are hand made and fantastic.
Gurnee Donuts are rated really high too
Dip and Sip Donuts but they moved to northern Illinois away the crap that's going on in the city
Donut Vault, downtown by the Merchandise Mart.
