I haven't seen a provider yet and I'm trying to figure out the best way to go. There's a couple of girls I really like on an agency's website that are well reviewed by numerous people. But I've read in many posts how some of the veterans of this hobby refuse to use agencies and will only use independents. My question is why? What is the difference? Why is an independent better than a girl affiliated with an agency?

and you should choose by her reviews and reputation, not by her business model.

Agencies have a reputation for problems - bait and switch, up-selling, lack of motivation, etc.  A lot of hobbyist seem to equate every agency with the escort / massage listings in the yellow pages.  In some cases this is true, but not always.

A lot depends on the market where you are playing.  For example, there are a half dozen agencies in Phoenix that are as popular, if not more popular, than the top indys.  However, I wouldn't touch a Las Vegas agency with a 10 foot pole.

Again, choose the lady.  If you find an agency gal with strong reviews, go for it.

I have two all time favorite ladies. One is an indy girl and one works for an agency. I book a two hour appointment with the agency girl a couple of times a month. I book a two hour appointment with the indy lady whenever I am in her area. There is absolutely no difference in the level of service that these two great ladies provide and I wouldn't want to have to give up either!
At the end of the day it's what happens between the two of you alone in a room that matters.

It's all up to you
some men hate agencies as they have to deal with someone else rather than direct contact with the lady

With Indy girls, you get direct contact with her, no going through channels

Regarding those Yellow Pages Escort/Massage ads. Why are those so bad? Aren't they the same as any other agency?

The Las Vegas yellow pages has approximately 100 pages of ads under the "entertainers" heading.  Most of those ads refer back to one of a small handful of agencies, NONE of whom are worth a pigs ass.  In that regard, they are exactly the same as any other agency, at least any other Las Vegas agency.

While other cities are different, if there are no reviews, you won't know what to expect until it's too late.

Personal preference - I would rather give all my donation to a working mom who is just trying to pay her bills.  Why should an agency get 60% when she did all the work?

Think about it, the costs an indy covers, you know advertising, incall location, etc, means that her net income is about the same as an agency gal.
