Assuming you'll rule out the 'burbs for now, Back Bay (big yellow area on the map) is one of the most popular and convenient places to stay. Lots of hotels, lots of tourist attractions, convenient to MORE tourist attractions, lots of public transit, lots of parking garages (but not cheap). Copley (or Copley Square) is a smaller area inside the Back Bay area and is prime.
Others can comment on the other "named" neighborhoods that are convenient or to be avoided completely.
Must you travel by car (lots of stuff; other business or site seeing). Amtrak from Penn Station to Back Bay Station is super convenient. You can walk to a few hotels from Back Bay Station faster and easier than taking a cab ... if you're not traveling with more than two suitcases
There are over 100 colleges and universities in Metro Boston and they all want the parents to come for the graduation ceremonies spread over May-June.
Ask locals about sporting events schedules (Boston is a BIG sports town).
