Back Bay for sure!  

Upscale restaurants shops- Back Bay is where everything is convenient/in walking distance.

Seaport/waterfront area also has great restaurants.

Downtown Crossing/Downtown does have some hotels as well but the food scene there isn't as great, and especially for later night food/nightlife there is not much going on. The hotels there aren't very nice.

Boston is very small anyways so it will be easy to get around by cab or foot if you want to explore some other areas.

Hey, Boston! I will be visiting and don't have any idea where to stay. What part of town should I stay in and are there any hotels that you might recommend that are upscale and "hobby friendly"  

Any help would be appreciated..

I would agree with Candice that Back Bay/Copley is a wonderful place to be.  
Another suggestion would be Cambridge right over the bridge. I would say that the Harvard Square area where the prestigious Harvard University is located or near the Bio-Tech hub Kendall Square.  

Like the Back Bay, Cambridge has a ton to offer from things to do and see (museums, tours, nightlife to fine dining).

Ummm, did you know last call at the bars is at 1:30, even on the weekends?  So if you're going to tear the town up you better get an early start .... lol

Copley (or Copley Square) is an area inside the Back Bay section and a very popular and easy location.

Also check out the Cambridgeside Galleria Mall area. It's in the part of Cambridge right over the short bridge from the West End neighborhood (orange color on the map).

There are several nice hotels, plenty of parking, subway stop (Lechmere) and bus stops, easy for taxi cabs to find. And the Mall even offers a free shuttle bus to a few other places in Cambridge

You maps aren't to scale so you kind of have to imagine the overlaps here.  You can see Lechmere at the end of the Green Line which is where the Cambridgeside Galleria and hotels are located.  

Follow that line back down and you'll see Copley right before it splits into 4 branches.  (Another reason why Copley in Back Bay is so popular? A funnel-in point for everyone a little further out?) Arlington and Boylston are also Back Bay.  

If someone suggests "Waterfront" note that there are TWO: South Boston WF and Downtown WF. The Aquarium is on the Downtown WF. The Convention Center is on the South Boston WF. They are only 10-15 minutes apart but a mistake can throw off a schedule.

I think that Fenway, South End and South Boston are too far out of the way for many.  

See the Red Line and find: Kendall Square, Central Square and Harvard Square in Cambridge. They are all good, except for parking. Porter, Davis and Alewife are a little too far out. (Major exception to us locals being BAD which recently relocated anyway.)

If you line up an accommodation, ask them their "neighborhood" and then you can post "I found a major hotel in Historic Downtown, how's that?" or "I found a boutique hotel in the Financial District, what do you think?"
